In case you're wondering why Lydia doesn't just take charge: Shooting the captain and calling "it" might work pretty well on a pirate ship, but on a marine vessel? Not so much.
She might have been able to pull it off with a little more time - but when you're being chased by pirates? An unaffordable luxury.
