The thing about Mary's friends is that they aren't a threat. They just want to stay hidden and as we saw are as interested in keeping people away from secrets as anyone. Stargate Command has no reason to care now that their own people are free. So the show just ignores them disappearing as that's actually a good outcome for the SGC.
