The fundamentalist world in which Becky (and Joyce) grew up, where birth control is inherently evil. As much as Becky has escaped that world, part of her probably has the mindset of "the organized Christianity that I know = Christianity as everyone calling themselves Christian practices it."

Disclaimer: pretty much all I know about Christianity is from Tumblr posts and the Apocrypals podcast. People more knowledgable than me, feel free to correct me. James the Just was Jesus' brother (or cousin or stepbrother?) and one of the people trying to keep the fledgling faith going after Jesus kicked the bucket. He wanted Christianity to stay a Jewish sect, which meant that Christians would have to follow Jewish laws and customs even if they were Gentile converts. Paul the Apostle (aka Saul aka Saint Paul) was originally persecuting Christians, but he had a vision of Jesus and converted. He was very much into Christianity doing its own thing and converting Gentiles without them having to follow the Jewish laws and customs. He also had some... opinions about gays and women. (Which I think is the reason for the punchline.) Paul won out and Christianity spread throughout the Roman empire, in particular a form of Christianity where Judaism was a mere footnote. This is very noticeable in the story of Jesus' death: where earlier versions of the story blamed the Romans (who were, after all, ruling over the whole area), later versions began shifting the blame to the Jewish people who didn't want Jesus.

There's this part in the webcomic Homestuck where the characters John and Dave start discussing the children's horror-comedy Little Monsters in a way that's tricky to understand unless you're already familiar with that movie. This is the Christian version of that part of Homestuck.
