Funny enough, it's the same in Korean. I had a Korean astronomy professor last semester and he said that they don't have the "L" phoneme in Korean.
So the best way to view this situation in order to avoid confusion about how the words are supposed to be pronounced, just always keep in mind that [l] and [r] in Japanese (and Korean) are just allophones of the same underlying phoneme [r].

R is the same as L in Japanese. It sounds like something in between. Depending on what system you use you can write it either way in English.
