Most of it will be explained in future episodes but Alchemist are like scientist. They can manipulate matter and changed its shape using transmutation circles. The circles are like a formula with symbols and text that serves as a guide for the flow of energy. State Alchemist are just Alchemist hired by the government with an equivalent rank of a Major. Alchemist follow the "Law of Equivalent Exchange" meaning they can't create something out of nothing. A philosopher stone can break that rule that's why they want to find it.
