Not to kill (her brother) until she knows she can get away with it. I think if Will had shot the guy there, Hannibal thinks he wouldn't have gotten away with it and that would have sent Will back to jail and away from Hannibal. The other option is that Hannibal wants Will's first real murder to be either Hannibal or someone Hannibal chooses for him. In his mind, perhaps Will shooting Ingram would not be the "reckoning" that is most appropriate for Will's growth as a burgeoning murderer.
