From a choreography perspective there's no question that the prequel fights are superior the duels in the original trilogy. However, there is no emotional investment in anything that's going on in those movies. The Return of the Jedi lightsaber duel is far and away my favourite because of what it meant for those characters, as Luke faced off with his father after completing his training, and almost succumbs to anger and the dark side before realising that he is becoming his father in that moment and throws his lightsaber to one side. Duel of the Fates is often referred to as this epic battle and the Phantom Menace's saving grace, but I don't care about any of what's going on, so after the initial novelty of the choreography has worn off it's basically just a couple of space monks hitting some guy with glow-sticks inside of a video game. Compare that to the Jedi fight scene and there's no contest. I'd compare it to rock and metal songs with long guitar solos... Sure, it's technically impressive, but from a songwriting perspective, it doesn't really hold much value in most cases. The lightsaber duels from the prequels, while technically impressive, they don't really hold much value from a storytelling perspective.
