She scrubbed away their first meeting and sort of implanted herself in Elena's place but she doesn't know every memory he has of her. Kinda like when Alaric compelled Elena to forget Damon. It wasn't possible to just erase him entirely. Before Elena 'forgot' or was rewired Alaric had reprogrammed a crap ton of her memories and she still loved Damon.
