There are two stages where the Shadow Androids appear - the last two stages on the neutral path. Both stages have Omega as the Hero Partner. It was mostly cleaning up the mess from Heroes but it actually sets up a pretty good Team Dark moment that falls in line with the end of that game cause in both outcomes of the Neutral Path it has Omega ignore that Shadow is supposedly also an Eggman creation and stand with him as brothers. Hell the end theme of the neutral path literally seems to have Shadow and Omega singing together. Really makes the 06 story even more of a kick in the heart. Rouge actually also has some amusing implications on where she appears in those timelines. She nudges him back onto the hero path at both the first Dark Stage and the last Dark Stage. Her one other appearance is on the most extreme Hero Stage of a run, almost as a reward. Amusingly it kinda draws a comparison between Rouge and Maria because the last question about how much Shadow has fallen to pure evil is - is he willing to lead a military raid that will get one of his best friends killed. Even the music for that stage has a hint of "Rouge-ness" to it.
