Coming out of the Season 1, Aqua and Ruby are officially children of Miyako and Saito. "Director didn't know that Ai was Aqua's mother at first, but he found out as he spent more time with Aqua." It is difficult to think that all reactors have made this reasoning. Maybe they just forgot the fact that it didn't turn out that Aqua and Ruby were Ai's children?
