Could be a variety of things. I'm a communications hobbyist and one of the things I mess around with is VoIP. With VoIP, if you have jitter (differences in latency aka ping times) that is bad enough you get strange chopping in the audio that sounds like a crackle. I'm not sure if this is the problem though or not, this would have to be an issue between time sensitive portions of the connection. Remember, there is going to be some buffer between the end users and YouTube itself, but maybe an issue in YouTube's content distribution network (CDN). This would explain a fault on the digital side. I've noticed it more often when he has the wired mic which may make it something to do with the analog side of things. It may sound more like a jitter or packet loss drop out due to the complexity of a true crackle noise being butchered by the audio compression. The only reason to explain this only affecting some users is the fact that some users may be more apt to notice audio glitches than others.

Crackle on the last patreon stream audio... had cracle on previous crackly streams with my audio setup at unity gain throughout the signal path. No cracle on the last patreon stream, exact same setup, could it be that all affected viewers are being routed through an overloaded/defective node on the web, losing packets?
