He cannot kill Jesse or Walt would have a fit, so it is in his interest to keep Jesse clean, and not having the police drawing attention to Jesse. Gus killed Victor for having been seen by witnesses at a murder scene. Gus cannot have police attention right now, with the cartel shooting up his trucks.
