To your question, he stabbed himself to divert suspicion from himself. The victims were killed with his weapons. So him getting attacked would take him out of the picture. I assume Meredith shot him because she didn't know if he was in his alter ego at that moment. Also, getting him into custody was probably just for his and others safety. She didn't know when and how his alter ego pops up.
