I think the reason why they destroyed it rather than keep it for studying was to remove the temptation it provides, and because it would look really bad diplomatically if Daniel advised her never to use it again, then SG personel started studying it, from a medieval frame of mind, they wouldn't understand. The SGC will be getting a steady supply of Naquahda from their improvements to the mining operation, as well as an ally. Sometimes it is better to quit when you are ahead rather than push the limits.
