3x01 was written as a prequel episode to 1x05 to set-up the backstory for Domino Squad. We lost 3 of the 5 members, and now 2 remain. We still have Fives and Echo.

They gave this show the Firefly treatment of airing episodes out of order, which is why it's being picked the way it is. So don't worry, you are watching it correctly. I guess you forgot what happened in Revenge of the Sith. The clonetroopers were good guys fighting alongside the Jedi but the Emperor had a failsafe built into the clones, called order 66, which commanded them to turn against the jedi. So, they instantly went from allies to enemies. The stormtroopers are not the same as the clones. During the cloning process, they added an growth hormone, which causes them to age rapidly. By the time of A New Hope (Episode 4. the first Star Wars movie), the clones would all have been too old to still be fighting in the empire.

Ah, the introduction of Domino Squad. While it's weird to see them be introduced in one episode and have ⅔ of them die within the next it does show that within the Clone Wars being a named character that the audience is familiar with doesn't necessarily give you any plot armor. Also, obviously Cutup and Droidbait were turned into proper characters retroactively by the season 3 premiere and were originally conceptualized as "just" named clones. And yeah, early Clone Wars is quite confusing to watch. Either you see everything play out chronologically but do alot of episode hopping between seasons 1-3 or you watch the episodes in release order and see characters die only to have them reappear perfectly fine 1 or 2 seasons later. The curse of anthologies.
