Allot of interesting questions that you bring up at the end. Joel doesn't fit the narrative as either the good or the bad guy. He's capable of good and evil actions. He's driven primarily by taking care of those he loves, at any cost, which is something we can empathize with. Also, since the story is from his perspective, we are naturally in his corner (perhaps despite his darkness).
