You seem to think Lily never loved them and so on. She did. The flashbacks were only 5-6 years after she 'died'. She very much loved her children but was afraid of hurting them. So her wanting to make sure they're happy isn't out of character or a plot hole. A lot of time went on, and now they just remind her of the weak woman she used to be, the bad life she used to have being married to their father and it kinda closed her off. Just because she doesn't care/can't love them now doesn't means he never did which you seem to heavily imply many times. Also Val was using the invisibility spell when she was sitting next to Stefan. He didn't see or hear her. That's why she wasn't there in some shots.
