I'm not defending the guy, but looking at the ending scene from Walt's perspective, as far as Walt knows, Jesse refused to show up to a perfectly alright meetup and threatens him/what he loves. And his mind starts racing, the first thing he thinks of is probably Jesse doing something to his family. After all, he basically knows Jesse tried to torch the place up just while ago. What's to stop him from returning and actually doing it, or something similar? And he of course doesn't know he's working with Hank. In his mind he's backed Jesse as far as he can, but now it's too far, he no longer can back him - it's time to take Saul's/Sky's advice and get rid of him.
