The rain making ship was Baroque Works ship. Smoker went out and found the ship to stop it from being used. Baroque Works was using this rain making ship with dance powder to make it rain over the ocean and steal all the rain from the island of Alabasta. This rain making ship is what caused the 3 year drought. Dance powder was never actually used in Alabasta, they just smuggled bags in to frame the king to make it look like he was using it, when instead it was actually that ship out at sea using it. Smoker capturing this ship and stopping it, means that rain would now fall naturally on the kingdom again, which is what caused it to rain during the fight. Smoker ALLOWED it to rain over the kingdom, by STOPPING them from using the dance powder at sea.

Ever since Smoker left Tashigi to deal with things on the ground, he went to find out how Crocodile was framing the King with the Dance Powder and disrupting the natural weather. He found out about the artificial rain-making ship that Crocodile was using to sneakily target the Dance Powder at the palace and called on Captain Hina's forces to help them find and seize the ship. It was likely that Smoker had already stopped the Baroque Works members who were operating the ship for some time now, since he's gone for quite a while, which means that there had been some time for the natural weather patterns to resume and for it to rain naturally over the rest of Alabasta again. Is the timing dramatic? Yeah, it's a story dawg lol. As much as an event that happens in a story has a logical, in-universe physics explanation, it is arguably even more so a device for an author to communicate a theme or meaning. The rain falling at the same time as Crocodile's defeat is obvious symbolism. The drought plaguing the people and causing the conflict is also defeated at the same time as the man who caused it. You could see it as Alabasta itself finally learning the truth and shedding tears, grieving the fallen, etc.

this isn't my comment but from someone on reddit: "Crocodile had been using the rain powder to control the climate and preventing rain from falling in the kingdom, whilst making it seem the capital was using the rain powder to monopolize the rains. Crocodile admits to this when taunting Koza in chapter 197. Later, with both Crocodile defeated and the rain maker ship captured, the rain started falling once more. It's not made clear if Smoker used the rain powder or not, and I don't have access to the original japanese text, but checking the narration from chapter 212, on both internet scanlations and my brazilian edition of One Piece, both imply that the rain that fell on the kingdom was the natural bounty that could finally rain since nothing was preventing it anymore. So it can be understood that Smoker did not use the rain powder to cause the rain." so its heavily suggested smoker didnt use the dance powder

Nah, remember when Tashigi was arresting Crocodile. She mentioned that they found a ship full of Dance Powder. Even Hina told Smoker that he used her elite unit to find that ship. It was the ship with the powder that Crocodile was using to make it rain only in the palace area
