The problem is that the Navy unites under one banner, so when you're talking about the Navy you really can group them all together because they knowingly allow many horrible things, and they're all part of the same organization. For pirates though it's really not fair to lump them all together. Pirates are just the people who refuse to be controlled by the government/navy. There are plenty of pirate groups who won't hesitate to murder anyone who has something they want, but there are also plenty of pirates who just roam free on the seas but are antagonists to the government and their oppression. You forget that Jimbei said the Fishman island was tormented by people until Whitebeard came and claimed it has his territory and said it was under his protection. The Navy could care less about the island and it's inhabitants being safe. The government gives the impression of caring about justice but really they only fight pirates because they get in the way of their total control. The Seven Warlords system proves the navy is corrupt because once again they'll turn a blind eye to anything, even pirates, as long as it benefits them.

I think this is great though. Oda is really good at getting his audience into grey areas where people have to decided how they would act in those situations. its true that a pirate crew saved alabasta, but the problems there were caused by crocodile (a pirate) at the first place , so... on top of that kid has a higher bounty than luffy because he actually attacks innocent people. So not every pirate crew is good and nice..
