Well you're right about Elias having some "juice". However Finch took a lot of wind out of Elias' sail by giving HR all his henchmen - that Elias had just done an elaborate payment scheme to. So the corrupt cops have all the henchmen and Elias is weakened because they also know about the elaborate payment scheme. And now they are targeting Elias' victims too. So yes, Elias is still a formidable bad guy, but he's weakened now and in jail. And yes, often several main or sub stories occur, some playing a long game in this show. Something I just realized upon watching this episode for the 2nd time - I missed a big clue on a main sub plot the first time around. Anyway watch out for this woman spook, scorned and out for revenge. Her having trained Reese and apparently with fewer moral qualms - she could be more dangerous than Reese! And regards Elias, HR and even this femme bad-ass: Reese said it philosophically at the end, "problem with becoming the baddie, is there is usually someone worse"

At the start of the episode it is implied that Reese put blanks in the gun of the woman shooter and that's how he prevented the murder when he was talking to Carter in the bar. Love the flashbacks in the show and twists are always so good and not that predictable, its honestly a pleasure to watch. Could go on much much more about this but would probably be spoilery so I'll keep my thoughts for the future reactions! Have fun in Greece and cant wait for the next few episodes!
