I think Jafar doesn’t imprison Alice because he wants her out and about so she can try to free Will and then he can do something to Will again and she’ll have to use another wish up. Wash, Rinse, Repeat. His whole goal is to get her to use her wishes and he sees she’ll only do that to save the lives of the people she loves.
