"The shogun of Wano and the Emperor Kaido" was referring to two different people, not one person with two titles. It also plays back to how Feudal Japan was run, with the Shogun ostensibly just being a servant handling the day to day and overall administration of running the country for the Emperor. (Granted for most of that period the Emperor was just a figure head and the Shogun held all the actual power... but I don't see Kaido letting that happen.) As to letting Jack search the place, to get to this spot you would need to first figure out the exact set of vines that you had to climb to get to this area, and then find the secret entrance to the cave. They were sure that the odds of him actually doing this were so slim, it was worth the risk.
