Totally late but I think you misunderstood what Jonathan said about Crocodile. He said that Smoker undoubtedly defeated him. Meaning he believes the official marine story and doesn't know it was actually Luffy.

But we've now been flagged on the fact that it's something an older, experienced ship mechanic might know. For now, just file that bit of information away for later use.
