Land of rain is pretty big so there were probably a lot of places that wasn't constantly Ninja fighting each other and are more civilized. I mean Civilians had to live too and Yahiko must've made their hideout somewhere they could get food easily by stealing.

Ya, I know, as he said the time line is all f'ed up lol. There is likely a problem with Minatos age as well. Wiki says he was 24 but I was always under the impression he was a bit younger. Closer to 19 or 20. Ultimately kishi just wanted to tie in characters to have a past with eachother. But had stated their age before he should have. Jiraya and co should have been in their 60s at least to help create some space in the timeline. There will always be an issue placing the origin of some events cause if the flaws the timeline. I do believe as of the events unfolding in this episode he has not even met Minato yet.

Since naruto is sixteen that would make Minato 40(if he lived) so older than nagato and co. But im pretty sure they are older than 35.

There is a dubbing error calling this the third ninja war, but its actually the second. While not explicitly stated. Jiraiya should return and train Minato afterwards. Then 10 or so years the third war starts when Minato makes a name for himself.

At the end of the next episode I think there is a comment that may clarify the point but within the manga there is no timeline for how old Minato was when he was trained by Jiraiya. I do know that Nagato, Konan and Yahiko are several years older than Minato. Assuming that they are 10 ish at this moment Minato would not be born yet right now. He was 24 when he died. Nagato and Konan are 35 during the fight with Naruto.

Even in the war zone, there are specifically some places allocated for the civilians so that everyone does not perish. Hanzo allowed the other nations to have their war in the rain village and allocated a certain region far away from the war zone, for the civilians. But it doesn't change the fact that it was Hanzo who first gave permission to fight in their land without taking consent from the civilians. If you look at the rain village now, the people worship Pain because Pain is the one who prevented any kind of enemy attack and make the village much more peaceful as compared to the past.
