There are issues later with the abilities that the mangekyo ofer but it is stated that each eye has one ability and using them both at once has another. For Itachi his were the Amaterasu ninjutsu, the Tsukiyomi genjutsu and the Susanoo which is also a ninjutsu. Sasuke has 2 of three of these but his left eye alters the form of the Amaterasu. I am sure when it comes up peps will point out when this changes but at the moment this is what we have been told. All I can say is every Mangekyo user has access to 3 unique abilities that they can't use without it activated. But they can still use any and all the abilities they can use without. Thus Sasuke using a genjutsu during this fight. Mind ya it is more potent when used whilst the Mangekyo is active.
