I think at first it was an intrusion of the subconscious of Mayuri's mind—but with that being said, you are right...it took him a minute but he accepted it, as his philosophy wouldn't allow him to believe that Nemu was created in perfection... It does show he loved her. (Which hit me hard for a moment) & the gravity of the moment what with him fighting the left arm of the Soul King was definitely not as easy as his fight against the Espada...So in hindsight, spot on. But at the moment, I've always read it (& now have seen it) as him being taunted for a failure only for him to remember that without such failures, he couldn't find progress in the Research he files in archives & volumes & the Development he can utilize to be a revered Captain within the Soul Society & in battle. His rise during this arc is worth studying in depth. Kubo really put some work in with the Squad 12 Captain during the TYBW Arc...Perhaps he will have a intriguing reunion if the expansion of the Hell Arc gets to see the light of day.
