I think specifically he calls him Tomoya-kun. The "kun" is the important part. I think that is a pretty unnatural way to address your son. I'm not an expert on this but it's more like how close friends might address each other. I mean you hear it all the time with high school anime. But I think for a father to address his son that way it's like he doesn't treat him Tomoya like his son or he's implying something about the relationship between them that isn't father-son like. Naturally a father would simply address their children by first name like in the west.

A note about the scene with Okazaki's father: yes the dad was being friendly, but his way of speaking was unnatural - you could say too formal - for conversations with one's son.
