There are always some bones left over after a cremation, though Japanese cremations aren't usually as intense heat-wise. In the US, the leftover bones are usually put through a machine called a cremulator to crush them up into a powder which is then it's mixed together with the ashes. In Japan, it's traditional for the family members to use chopsticks to pick up the bone fragments left behind and pass them from person to person two at a time with the chopsticks before putting them in the funerary vessel(s). (This is also why it's considered rude to pass food between sets of chopsticks during a meal - it's associated with funerals.) In this case, Yuji is the only family member involved in the funeral services, so he's doing it by himself. For Japanese viewers, this scene would further highlight how few people cared about Yuji's grandpa by the time he died.
