The Book of Vanitas can fuck with that mineral called astermite. Like with the automatons Vanitas used to distract the chasseurs that were chasing him and Noe back in Part 1. Then there was the reaction to the astermite in that machine Chloe was using. I think those automatons that attacked Noe in this fight probably had astermite in them, so that's how Vanitas was able to control them. As for Mikhail and the lights, I'm guessing that's also something related to his book.
