I think you missed it in the moment which is why you were slightly confused by the whole "orange" thing, but Lelouch deliberately chose to hide the fact he was using geass by making it look like he was blackmailing Jeremiah. It was cleverly done. There are a number of little moments like these throughout the show that you just have to rewatch once you know the full plan.
