That and having to buy him time to unlock his powers and adjust to the fact it fucks him up... while simultaneously she has to wear her down enough to feel scared that she might actually lose if he gets involved. It's honestly a pretty cool approach to closing the power gap between Saber and Rider. Also. We just appreciate that Rider finally gets to be a badass cuz that girl gets wrecked time and again. The first movie of this one is actually the most disrespectful loss even though she is killed by a human in the UBW route. Like Saber didn't even remove her raincoat man. She said "Thats flashy and all but sit down girl. You never stood a chance". It makes her fight with Saber Alter even more compelling too... because we already know how one sided it is if Rider has a poor master.

I always find it's interesting to think of during the saber alter vs rider fight, their tactic is basically "your noble phantasm summon gonna take long cast time, let's bait saber to use hers too and hit her when she's in cooldown, I'm gonna save up the shield to protect you so no worries bro" lol

Ok, this will be long but it will explain some of the ending. Ilya used an incomplete version of the third magic Heaven's Feel on Shirou. The third magic has the ability to materialize the soul. So Ilya kept Shirou's soul alive, but because it wasn't complete his body was destroyed. The montage that shows Rin and Sakura shows them travelling the world looking for a vessel that is strong enough to hold Shirou's soul. Eventually they meet a mage that specializes in making magic dolls. Shirou's soul is transferred inside the doll. Because of the effects of the third magic, Shirou's soul imprinted its memories into the doll, making it look identical as his old one. The new body is exactly the same as a regular human's, so it will age and everything.

This is also why Kiritsugu in Zero allied himself w/ the Einsbern family, as their goals would be achievable in one Wish this way. Heaven's Feel would have enabled anyone to reach the Root, since unlike a meatbag body, an incorporeal Soul can just as easily survive travel on the Reverse Side of the World, or on any other Texture (a Texture being 1 layer of Reality, there are Noble Phantasms that specialize in anti-Texture combat, such as the Divine Spear Rhongomyniad (named after the goddess sealed inside as the core to power it)), but those are generally mostly used by broken OP Heroic Spirits, or otherwise certain specialist Divine Spirits as per their lore tie-ins) for that matter. Reverse Side of the World is basically the current amalgam of all of the surviving Age of Gods Textures once said age ended & they were ejected from the main World by the damage caused by what was essentially an alien invasion for a lack of better word (since said entities did come from outer space via spacecraft & capabilities of being able to burn 80% of the world to shit, including a decent chunk of the total gods themselves, leaving only the strongest alive essentially, but permanently crippled compared to Age of Gods times)

By the way, Garden of the Sinners is a good show. It has a lot of focus on mystery, horror, investigation, Philosophical things and sensitive topics. Also it explores more the mystical eyes (Rider's eyes Is one of them)

Also regarding the end, Shirou’s body was destroyed but Illiya used an incomplete version of the third magic, allowing her to place Shirou’s body in a different vessel. That was what she was talking about earlier with Heaven’s Feel and the materialization of the soul. After that it took a few years but they got a puppet body to put Shirou’s soul into and that was his body at the end. Extra Lore the body was made by a mage with the highest rank in the clock tower, Grand, and I mean that is the highest level not that she is the highest ranking mage herself, and her puppets are recognized as the best in the world. Also also Grand rank mages are two levels beyond what is considered average servant level so she could solo a grail war herself in the right circumstances.

Illya used soul materialization (Heaven's feel) magic on Shirou. The body disappeared but his soul remained. The sisters put his soul in a doll that has magical circuits, so he was able to return. Fun fact: The girl with red hair who passes them right before this scene is Touko Aozaki from garden of the sinners (It's another anime from the same universe as Fate, made by the same creator. She is the one who creates this doll.
