From the very beginning of Ep1, Kiritsugu already mentioned that ''you are going to die because of me'', and in this Ep, Irisviel said ''having happiness memory will only give him pain''. Try to put them together with their possible ''plan'' in winning the war may help you understand them more. Also, Kiritsugu talk about illya in this Ep too, saying ''she is still weighs less than the Walter''. You can see how complex their feeling/family relationship are.
