Late to the comment section, but as for his Intelligence: I imagine it's similar to a computer or calculator. He is a much high class of calculator than Kaori, but she still knows what equations need to be used in certain situations. Without that knowledge, Touya can't do those calculations correctly.

I was diagnosed as an autistic savant, I have an extremely high intelligence and aptitude for science. By the time I was in fourth or fifth grade or so, I was doing college level science projects. There were a few times they had to literally consult with college professors to grade my work. Flip side of that, I've always struggled with basic math. I flunked algebra multiple times through high school. Our Mc may not be an autistic savant, but may be in a similar boat. If his brain was wired in such a way that he finds math difficult, suddenly having his brain capacity [intelligence] increased may not suddenly give him the aptitude for math.
