Shirou's version is indeed altered at the end, and his reality is similar, but with a brighter sky and no giant gears covering the sky (a symbolism of a machine for Archer who has become a cogwheel in the world's guardian system)
I also agree with the abnormal obsession with letting Shinji walk away over and over again. It's the worst part of UBW route that the menace lives on to keep doing terrible shit (and you know if you've seen HF)
How was archer there at the end? You see, it's simple. Since he shares the same origin as Shirou, he is effectively the protagonist of this series too, which means he gets the indomitable plot armor with it.
As Gilgamesh said, when the grail lost its core (Shinji), it tried to find a new core to survive and tried to suck up Gil (he said in the ep, "doesn't it know that fellow servants can't act as a core?"). Hence why even after sucking up Gil, the grail doesn't revive here. Also, the reason why it "spawned" out of his cut off arm is because his body has been tainted with the grail contents since the events of Zero. It's the same with Kirei but we don't see that until HF.

But... Servants can see other Dematerialized servants... Saber and Gilgamesh would have BOTH known Archer was alive

There are no theories lol, Archer just dematerialized and pretended he was dead. It's in the visual novel.

Archer didn't actually die to Gil a few episodes earlier; he managed to go into spirit form at the last second, and somehow managed to stay in this world due to his Independent Action skill.
Some people think that Archer here was summoned in his capacity as a Counter Guardian; but that isn't the case. If it were, it would be a "fresh" copy of Archer that wouldn't have any knowledge about how this Holy Grail War went (which clearly isn't the case).
BTW, I hope you also react to the OVA episode of UBW called "Sunny Day" (after the next episode), it's short and sweet :D

Sad that gilgamesh downfall is his arrogance, especially towards humans not being worthy like the servants of being taken seriously, other wise he would have clapped in less than a second.

Like Veda said, one fan theory is that it's because he's a guardian etc. Another is that he dematerialized into spirit form just before archers blades hit him. And if you go back and watch the scene it does look like he dissappears just before being hit.

Even when he pulled the sword, he hesitated for a second if he should really use it that causes his arm to get cut off

Gilgamesh's flaw as a servant is arrogance, he had this fight all day if he just pulled out era from the get go but his ego is so massive he refuses to do so leading to him losing. In the same Vein lancers flaw is luck for obvious reason.

Archer was still there probably because Archer is a guardian and the grail and gil were still a threat to the world
