There are some really strong hints that our Morty is not Ricks original Morty. For example, Beth says Rick have been gone since before Morty was born, but he remembers holding him as an infant, in the episode we first meet Evil Morty.

They are the same person with all the same memories until one left to become Space Bad-Ass Beth and the other stayed to remain Family Beth. It also doesn't matter because neither of these Beths are his real Beth, this is the alternate timeline/dimension Rick and Morty escaped to all the way back in season 1. We don't even know if the timeline/dimension our Morty is from is Rick's actual original timeline. THAT'S the real mystery.
