This isn't a spoiler, but apparently as we understand it, in order for the inhibitor chip to be activated, you need a trigger word or signal. So in Revenge of the Sith, the trigger would be when the clones get the "Execute Order 66" message from Palpatine. So The Deserter would probably not execute Order 66 as he would not receive the message from Palpatine.
