Now you got something wrong here - Its the wording you should focus on:
- Princess Celestia: "The birth of an alicorn is something ->EQUESTRIA<- has never seen!"
That means they dont know why it happened in Equestria, because they have never see this occuring in Equestria itself which was founded more than 1000 years before (as far as the "hearths warming"-origin story goes). This does not say that they never have seen this in their former home country or that its impossible.
And considering alicorns are told to be "immortal", Celestia and Luna could have very well lived much longer than Equestria existed.

Think in my comment to the other comment I had my head canon of how FH became an alicorn as it matches what you said at the end.
I’m always so skeptical when it comes to comics since it’s not in the series but if they say it’s canon it’s canon. It is weird but oddly enough makes since though that they had luna and celestia as being born as alicorns but then the show says this is the first time it’s happened. Maybe it was in later comic but this is either continuity issue or simply a origin they like but don’t go into.
But I do like the analysis you did since comic and panels do give more insight, I just prefer and put the series over that since it can feel like rushed or underdeveloped ideas. But maybe I’m harsh 😂

Yes I can see how people would feel this is a gut to the alicorn image. I could see how there are polarizing view of FH but I also feel if this is a first of it’s time events, seems the fans are in the same confusion as the ponies. Is it possible that the cadence who’s an alicorn now has that in her genetics passed it onto her? Maybe it’s too simple of a solution but that’s my headcanon. I get the frustration if they don’t elaborate on this because it does seem like a pivotal and interesting element to the bigger picture and species.

This is the additional lore and theory i was talking about, going deeper into the question about Flurry Heart being a born alicorn and Celestias and Luna's denial of ever having seen one in Equestria before:

We all know how Twilight became an Alicorn - by performing the great and worthy deed of completing one of Starswirl the Bearded's unfinished spells. But this raises the question: how did the other Alicorns (Celestia, Luna, and Cadence) achieve their status? Well, the show never explicitly states whether Celestia and Luna were born as Alicorns or became them later. However, the "Journal of the Two Sisters", the book that came up in Season 4, provides some intriguing insights. This book was officially released and is available to everyone to read. Said book just implied that Celestia and Luna were born as Alicorns, which makes sense considering they were alive over a millennium ago, long before Equestria was founded. Despite this, the show and other media related to My Little Pony offer no additional information on this topic.
However, there is some clarification from one of the show's writers, Amy Keating Rogers. During a convention panel, she mentioned that she had discussed this very topic with Lauren Faust herself, the show's creator, and confirmed that both Celestia and Luna were indeed born as Alicorns. Turns out she isn’t a pegasus either, so how does that fit into the narrative? Perhaps the vase is much older and one of Princess Amore's ancestors was also an Alicorn? This could explain Flurry Heart's situation, especially considering genealogy does play a role here, this may have been an utterly recessive trait that was somehow able to carry on and resurface. - The same idea applies to Cadence, who was once a pegasus.
- Just to clarify: the comics are considered canon unless contradicted by the show or other official sources. As far as I know, there’s no information that challenges this.
However, despite Flurry Heart's existence being still a complete mystery - we all know as to why she truly exists... - For Hasbro to sell new toys ofc. - duh! 😅

The Crystalling... is the first Premiere without any clear villain... maybe aside from Flurry Heart who inadvertently destroyed the Crystal Heart. The only premiere which came close to that was the season 4 premiere, Discord did place the plants deliberately a long time before, but was no villainous villain anymore... so if you truly seek one, you could label these plants (or even the Everfree Forrest) as a villain itself in this case... 🤔

And finally Sunburst breaks under the oncoming responsibility and tells how he by far is no amazing wizard who did achieve any greatness... he was unable to put his knowledge at use and dropped out of Celestias school... on that base Starlight was also able to open up about her past and paved a way to get together again. - It was a great reconciliation.
But Sunburst knows alot of spells and is able to find the right ones to fix the heart (An unnamed Spell + The Crystalling), the weather (Somnambula's Weather Abjuration) and even Flurrys magic fluctuations (Fledgling's Forbearance)...

Though new to this role, she is doing her best to guide Starlight, providing her with tasks and advice to help her succeed. Twilight’s insecurity about being a teacher is understandable, but as Spike pointed out, she just needed to put Starlight on the right path while allowing her the space to make her own decisions, much like Celestia did for Twilight before. This also means Twilight must grow into her new role as a mentor to help with Starlight’s redemption arc and teach her friendship.
Overall, i think the Season 6 premiere was truly remarkable in its own right. While it may be considered one of the "weaker" premieres, it still came close to previous ones. The episode successfully maintained suspense with the threat of an all-consuming ice storm following Flurry Heart’s botched Crystalling, despite the absence of a traditional villain. The B-plot, focusing on the reconciliation between Starlight Glimmer and Sunburst, was particularly well-executed, bringing closure to Starlight’s unresolved issues from Season 4. Their reconnection, though awkward at first, felt authentic, reflecting the difficulty of mending old wounds, especially with such a complicated past.
Sunburst’s role in saving the Crystal Empire was somewhat predictable, but the way it was handled was far better than expected. Rather than a dramatic confession at the last moment, the story allowed both characters more room to breathe, making the resolution more understandable and relatable, though it did feel slightly rushed. Likewise! Maybe not as grand and epic but loved the baby inclusion and the freezing overtake. starlight had a great journey with sunburst which made for a great B plot.

I actually like season6 opening pretty great episodes, I do like how starlight is getting more development and it’s nice to see a new character sunburst, a lot of people didn’t like this because we’ve already seen one similar with king sombra and the crystal empire but I think this was pretty good, and flurryheart is an alicorn baby which is very rare in equestria they didn’t say it doesn’t happen but it’s unheard of in equestria.

It's actually been confirmed twice before this episode that the 4 Princesses are the only alicorns, funnily enough both times by characters who thought there were only three who were surprised to find out about Twilight: First Tirek, and later, the McColts.

Ahhh alright. So it’s more some fans think it sort of shattered what the show had made official of alicorns.
It’s more I find their entire existence there’s without an occasion like this a bit not as believable BUT also I’m okay with it being a first time moment so I’m not the most against it. These 4 princesses are the only alicorns on the show (as of right now) correct? So it also makes sense if it’s only them. If they tackle this later on (shh if they do) than I think I’ll be okay

Alicorns are supposed to be super rare. We've been told before this episode that Twilight, Cadance, Celestia and Luna are the only four alicorns in Equestria. We've also seen Twilight transform into an alicorn through performing a deed worthy of it. The point of the scene where they say the birth of an alicorn has never been seen before was to suggest that Cadance, Celestia, and Luna achieved their status the same way, and that being born an alicorn doesn't make any sense according to what is currently known in Equestria. Other fans definitely have difficulty accepting this, based on headcanons they had before this episode, or suggestions to the contrary in non-canon media. But I'm surprised that you would have an issue believing it, not having had any such prejudices.

Yeaaah, the S6 opening is not the best. If I dare say so, pretty bad. But I can assure you that S6 also has several of my favorite episodes, absolute bangers, the treats aren't stopping. And there are a lot of them. So don't worry 😉
