Only recognized bastards have last names at all. It's why Ramsay and Jon are Snows - their father acknowledge them as their children - but Gendry is simply "Gendry". Had Robert acknowledged him (as he did a couple of his kids), his name would have been Gendry Waters (not Rivers, as the show claimed later).

Remember where Cersei gets it from - Tyrion "killed" his mother, the love of Tywin's life Johanna, in the birthing bed and Tyrion came out as a dwarf as well.
