Its because they see Stain as a fanatic obsessed with "fixing" the hero society. He's crazy but hes so hellbent on his ideals it frightens every hero standing there and freezes them in fear. Usually a villian has a half assed ideal meanwhile Stain has proven himself to be a dangerous opponent, willing to kill for his ideals. And he truly believes that he is correct for holding that idea and does not back down from it.

Stain was emanating a sort of villainous version of All Might's aura of intimidation/inspiration. All Might's courage and determination intimidates evil-doers and inspires good guys. Stain can do the opposite with his own bloodlust and determination.
