Just a couple words about the Akatsuki structure since you've met every member now. There is no hierarchy between the members, except Pain, Konan and Madara who are in charge. Pain is the leader, Konan is sort of like an assistant but still has authority over everyone else (Itachi, Kisame, Sasori etc...) and Madara is the benefactor, (only Pain and Konan know that Tobi is indeed Madara and only they speak to him). That's why Pain was so cold about Tobi's death during the Akatsuki assembly, because he knows he's alive and not just alive... Not gonna explain about Madara since he's not just a character, he's also part of the lore and the show has its way of explaining the lore.

The anime made the mistake of showing Pain before his time, that scene where Itachi is recruited by Akatsuki in the Orochimaru flashback is filler, this was his first appearance that in the manga was incredible. Regarding Tobi / Madara talking with Pain and the girl, as you said, these three are the dome of Akatsuki, this scene reflects that Pain is the face of the organization as leader but Madara is the leader of the shadows, for that Madara tells him "you will hunt him down, as a leader, failing is not an option", implying that Pain is the leader but at the same time shows how he receives orders.

Strange how an episode without any action can keep your attention to such a high degree man. The Akatsuki are something else for sure. And I just gotta point out how comfy the place Sasuke stayed at, looked. I don't really recall what I thought of Pain back then tbh, but his theme sure is badass. That's how you establish a baller 1st impression without seeing him in combat.
