best theory I have about why Marcus locked up Vi is simply that the council was still looking for a body to put away for the theft in Ep 1. With Grayson dead, Silco's bridge burned he was out of good options but once he had Vi he had a body to give the council. Therefore he came out of it looking like a hero and got promoted. BUT, he also put her away without any paper trail and in such a way that Silco thought she was dead, so it wasn't entirely underhanded either. If Silco knew she was in Stillwater he just would have had an inside man finish her off.
