It's kind of hard to get, but Tyrion and Varys do not arrive in Bravos but in Pentos, a different city on the continent Essos across the narrow sea. Varys even tells Tyrion in what house they are staying. It belongs to Illyrio Mopatis an old friend of his. This was the guy at the very beginning who hosted Dany and Viserys and helped broker the marriage with Khal Drogo. Another scene where we met him was in the dungeon where he met with Varys and talked about bringing the Targaryens back into power in season 1, while Arya was hiding in the dragon skull and was listening in. In GOT everything is interconnected and has a reason behind it. But many people don't get details like that on the first watch. However, we have already seen Bravos, when Stannis and Davos travelled there to ask for a loan at the Iron bank of Bravos.

When Catelyn said she should have asked Ned to give Jon a real name, she meant for Ned to ask Robert to give him a real name. Since Robert and Ned where best friends she knew Robert would do it without a second thought. But yes, if Stannis is the real king and will prevail, than that would be Jon's best bet to loose his bastard name. Similarly, Roose Bolton had to get a royal decree from Tommen Baratheon to make Ramsey a Bolton. That is the paper he showed Ramsey in that scene on the hill. Since Roose helped the Lannisters defeat Rob Stark he was on good terms with them, so that was no problem.
