Probably Mimsy from Super Dimensional Orguss or Grandis Granva from Nadia and the Secret of Blue Water. Mimsy is a bit firey, but that's probably due to her species weird reproductive cycle. Did I mention that she has little tails that sprout out of her head. Well Grandis is just a more developed Jessie from Pokemon who was allowed to mature over a series as oppose to just staying forever the villainess. (They were both based off of Majo from Time Bokan, so they sprout from the same family tree of design.) Plus, Grandis has a better uniform. And then there is Gyanko from Build Gundam Try- what's to say.

Some are merely drowned out by the super popular mainstream waifus; to the point where, if both were put side-by-side in a poll, the underrated one has no chance of winning. Indeed, the mainstream waifus would beat most other waifus in the same poll as well, regardless of whether they hail from the same series or not.
